That's what he's saying; there are two late game bosses (depending on which path you take) where you have no choice but to kill them. One of these bosses has the game explicitly tell you "you have to kill him" to the point where the menu option to spare someone is physically destroyed and the other one is in the genocide path after you've passed the point of no return.

no I mean any random enemy, even if you say that the encounter itself isn't them attacking you if you choose to talk to them or anything as your first action they still attack you. At which point there's nothing "immoral" about fighting back but the game disagrees

A lot of them aren't really "attacking" you. They're just doing stupid shit and the main character is such a fucking wimp that literally anything will hurt them.
The game doesn't try to say it's "immoral" to fight back, but rather it tries to say that "holding out" on fighting is a better way.
If you want a REAL feels game, that actually showcases some human nature, play Mother 3.
