Recognise, also, that any defending Celestia has done was when she had a connection to the elements of harmony (Discord, Tirek, Nightmare Moon). That responsibility has now fallen on Twilight and friends, so it's more accurate to say that Equestria operates under an ideology of harmony amongst ponykind, of which Celestia continues to be a strong proponent.
Furthermore, I feel I have to point out the common misconception that Celestia is meant to be portrayed as some kind of powerful warrior, she is not. Her role as stated from the start is that of a teacher, mentor and leader, roles which do not specifically require any particular skill in combat. In fact, it's obvious that she's averse to combat, but does not shy away from it, even if victory is not guaranteed. Her place in Equestria, the position she excels at is uniting and inspiring ponykind.

Now, if we're willing to sacrifice the above in pursuit of ideas, I have a few that I like. Maybe the nobles have been held in place by the notion of serving a literal god, and start making moves in the darkness when it's proven that they aren't. Maybe some thousand years ago a cult was created around the idea of unrestricted hedonism, and now that the void of a god figure is present they start spreading their ideas around, for better or worse. Even better, maybe a small group of ponies feel irrationally betrayed by the demonstration of Celestia's failures. They form a group to work against her, which is soon countered by a group with the goal of defending her at all costs. Both grow immensely over a few years. The nation is split in two, and eventually it all gets so snarled up that the only choice is civil war.
Again, not to say that these things will actually ever show up, just that I think they're interesting.

They become enraged at what they perceive as their god keeping from the citizens the key to immortality, and start doing twisted experiments and magic to try and learn what transformed Twilight to begin with.
Of course, that is even less likely to happen.
