This church or cloister taught their nuns martial arts as well. She was very dedicated and loyal to Celestia so when the Blackhoofs attacked she saw this as a betrayal.

Fighting nuns seems slightly odd at first, but it’s easy to imagine unarmed combat taught as a way to defend against monsters and bandits, and then kept as a tradition because of its ability to teach discipline and stay in good physical condition. Maybe the fillie overcame some emotional or personal problem through martial arts, if built up relationships with her teachers. Then when the war came, she could use it as an actual way to fight.

The easiest way, I think, to reconcile this backstory with a Baltimare setting is to say that she joined the ELF in the Canterlot area, and then something traumatic happened that caused her to leave to Baltimare. In this way, she will have had contact with the ELF and could continue to be active for them, without necessarily being active at the immediate moment of the beginning of the story. She would be new to the city and have a reason to have become an alcoholic. This is assuming we want to put her near other characters.

The ascetic/monastic aesthetic is one of my favorite archtypes for fantasy characters, so I've reasearched quite a bit of ways to represent them.
If you'd like to lean towards a more cloistered/religious aspect of your nun, consider Monk 1-4 / Cleric 1-4, and then put the rest of your levels into Sacred Fist, a full-BAB prestige class that advances your unarmed damage and your Cleric spellcasting. You can make up lost unarmed strike progression with the superior Unarmed Strike feat.

Sacred Fist is considered to be one of the best prestige classes for Monk, being one of the only full-BAB prestige classes that advances unarmed damage, and also one of the only full-BAB PrCs that advances spellcasting in full (text trumps table). Clerics and Monks have the same BAB, so you sacrifice nothing by dipping Cleric for Monk.
Monk 2 / Cleric 3 / Sacred Fist 10 would be an extraordinry build for a cloistered martial artist who draws their monastic inspiration from faith. You could use your epic Cleric spells to buff yourself and improve your monk abilities, and you could even use Wisdom for attack rolls with the Intuitive Attack Exalted feat (requires you to be good).

Anyway, Swordsage is a great class. Consider it if you want to be a martial artist.
The ascetic/monastic aesthetic is one of my favorite archtypes for fantasy characters, so I've reasearched quite a bit of ways to represent them.
If you'd like to lean towards a more cloistered/religious aspect of your nun, consider Monk 1-4 / Cleric 1-4, and then put the rest of your levels into Sacred Fist, a full-BAB prestige class that advances your unarmed damage and your Cleric spellcasting. You can make up lost unarmed strike progression with the superior Unarmed Strike feat.

Sacred Fist is considered to be one of the best prestige classes for Monk, being one of the only full-BAB prestige classes that advances unarmed damage, and also one of the only full-BAB PrCs that advances spellcasting in full (text trumps table). Clerics and Monks have the same BAB, so you sacrifice nothing by dipping Cleric for Monk.
Monk 2 / Cleric 3 / Sacred Fist 10 would be an extraordinry build for a cloistered martial artist who draws their monastic inspiration from faith. Dark Star doesn't seem to see anyone looking at him - although at a different apartment, a pony smokes a cigarette outside. Then again, it would be hard to know if anycreature were looking at him through the blinds of a window, or in the shadows of an alleyway.
