I realised that this premise doesn't really make sense. It is hard to write Anon as a villain since all HiE fics are about the escapisst fantazy of beinging in Equestria since it is such a perfect Utopia.
I mean it is impossible to make a sensible motivation for Anon. I mean what injustice is there for Anon to rebel against?
The only thing could I come up with was that he wish for Equestria to remain great by being a villain that would keep them from complacency. I guess that would work for a character but not it is so easily countered by the fact taht in-fighting will continue to happen, such as AJ's race against RD and ponies will still improve themselves because of the passion they feel towards something.
I will change what type of oneshots that belongs to this thread.
An oc meets one of the mane six and learns something from it. Stories about this are what this thread is about.

The conflict between ponies vs anon.
The problem must be that for the ponies what anon requires be too steep, or too morally wrong for them to go with his plans with no alternatives. If there was a good alternative they would both work towards that instead.
The internal conflict is
Anonymous needs whatever the macguffin, or sacrifice to obtain an important goal.
The internal conflict is between him obtaining the macguffin, and his pony friends (or just inhabitants in general) and vis versa.
Depending on how the story progresses it can escalate (a serious plot, leading to heart breaking scenes plus partal power fantasy), a comedy/slice of life (hijinks galore), gripdark/horror, or anything else you can think of.
Just needs a conflict of interest.

Yes, the antihero. But never the villain or the antagonist. He always keeps up a charade of being the cool and edgy character with dark past and powers but you can never buy into it because he will always end up saving everypony in the end anyway.
Most of the time it is just Twi and the rest whining about how he his methods of defending them from the evil that will naturally start attacking ponyville after his arrival being to raw and merciless. Not that he is actually evil. He is never the antagonist that is facing the ponies. At least i have never seen that. I don't doubt such a story exist but they are not common nor have I ever seen one.
If you know one. You should totally post it. it would be intresting.

Mm, your model works think. That is indead one could create a conflict between them. I do think though that my observation has a point to it. Basically, it is true that there is barely any injustice in Equestria that Anon could have problem with. I suppose you could create a problem, the favorite is of course on fimfic to have the nobles be power obusing faggots, that doesn't exist in the show since again it is like a utopia come true. Everything is good.
Even your model needs to have Anon have a goal outside of the universe he has entered and also the problem that the ponies doesn't owe this outsider, Anon, anything.
