She losesly cares about the teachings of >harmonists universalist because she sees alicorns as something divine but she doesn't really contemplate the doctrines much. She thinks due to her experinces, that she was choosen by the gods/god to get rid of the changelings andthat something divine stepped in to save her in her dire moment of need.

The issues are that the most recent big changeling war was only six months to a year ago, and only started at most something like 2 years before (not the many years implied here). Second, the Blackhooves have never been at war against the Changelings. These are of course easily rectified. Perhaps the encounter with the changelings took place a little more than a year ago, when the Changelings invaded western Equestria. Or maybe this didn't happen in the Great War. It happened 10 years ago, when they first attacked Canterlot. Or it happened in some unnamed skirmish along the border when Rosy happened to be living there. The ponies that rescued them were Equestrian military who raided across the border. maybe special forces. Or maybe it was during the Great War, when a New Mareland group "peacefully" forced an exchange of hostages that freed Rosy.

She later learns magic on the university. The point isn't that she learns magic there but that she finds "her destiny" there and that this is basically confirmed to her when she gets her cutie mark for it.
But the GM does have the final say in everything.

So I don't really feel like writting a big post explaining myself on why I disagree with your assessment. I will probably anyway.
But the reason this is in her backstory at all is what's important. She is a character who has a personal hatred for Changelings and wants to take back the lost lands of Euqstira and free ponies under changeling rule. However, I as a player wants to be part of the group and they are on the other side of the map. Therefore there must exist something that forces her to be there along side the rest of the group since she wants to be somewhere else.
So another idea for accomplish this would be to just simply have the military see that conflict is not happening in canterlot so they move her to a place where she can be useful.

Her opinion is this: Due to the black hooves attacking Equestria at the same time as the changelings, they caused Equestria to fall on their border against the changelings. Therefore it is their fault. However, that doesn't matter right now. What matters is to free the ponies under captivity and get back their lands. The ruling can be change afterwards.
If I were the leader of the black hooves and the one deciding what to do with a pony like this, I would keep her close but away from position of power in my organization. She is a useful reasource if anything as a fotsoldier. It is actually good that she has exposed herself. There is more to worry if someone who only pretends to be on your side is in your orgnisation be cause they go under the radar and can gain info and influence from within easier.
This works in my benfit in both ways. Since she has told us her opinion I can justify why she won't get to rise in the ranks and why her information is limited. To add to this, she is part of my organization and I am her superior. I can much better keep track of and have an insight into what she is doing because of this. I can even have her report or have other spy on her and report to me. Comaprre that to if she worked outside the system and created her own little orginization, then I would need to get infiltrate that or even learn about it first.
The other way this works in my favor is that she is actually woring for me. As in if she builds me a bridge than I have a bridge extra than I would have if she didn't.
And as her opinions go, like her focus is clearly not on overthrowing them.
Anyway, regardless of what you decide upon, what I want is for her to meet these conditions: I want her to be part of the group even though she wants to focus on the changelings.
If you can make that happen, I will be satisfied. If it is not possible, then I will have to deal with it somehow.
I don't wanna complain at you but like I would have prefered it if you put your answers in spoilers when discussing the details of the backstory. At this point it doesn't matter so I guess it is just a tip for the future.
