You've made me ponder if a take over is actually happening. In the past the Royal Sister's have decided and done most things. But Celestia abdicated certain things to Twilight and Co. and now even Celestia has been replaced by the Map. The Map comes from the Tree of Harmony. And now the Map orders Spike around.

That's a interesting idea! I never thought of that. Maybe the tree and thus the map is just a tool used by some omnipotent being to control Equestria? We do know little about the origin of Magic and alicorns in general, so It is an interesting idea to make.

It would be pretty awesome/surprising if the Tree itself was the final boss. Looking at the Tree itself I see the moon lowest and closest to the root (perhaps representing the darkness of the void things come from), then the sun (being well suns, warmth and the chance of life), then further up is the central 6 pointed star (!!!) of the Tree. Branching from that is the 6 elements which are controlled, literally branches, of the Tree and its plan. And no one asks, who is the Tree?

This implied evolution, on the trunk, suggests that the Royal Sisters battle might have been a representation of gravity producing ultimately light in the universe and darkness being defeated. Which would then suggest Luna is older which seems not true.

Did Luna age during her exile? Luna appears younger than Celestia now, but did she appear younger during the flashback sequences to pre-exile times? I don't remember.

Also I incorrectly implied the Mane 6 were on the Tree branches. Twilight seems to be the 6 pointed star in the centre of the Tree. She supersedes the Royal Sisters. So Twilight is the Tree's plan! I assume then that Celestia got some indication from the Tree, perhaps just the star shape to make Twilight a special pupil. The Tree controls the Royal Sisters!

Twilight .. sparkle is the balance between light and dark. She replaces the duality of Sisters with the harmony of both in one. And therefore:

Sunset Shimmer is slightly too much sun.
Starlight Glimmer is slightly to much dark.

Ok then you asked for it.

The journal states that unicorns raised and lowered the moon in the past. But this robbed them permanently of magic. The sisters were using the Tree as an additional magic power source.

But they no longer are near the Tree's additional power source. Celestia has shown almost no exceptional powers and even lost to Cheese Legs. This implies Celestia is running out of magic. Celestia used magic for 100 years to raise both sun and moon without the Tree's help!

The Tree seems to have a plan which at first created Luna the darkness, Celestia the light, Twilight the balance. Luna has been defeated/obsoleted, Celestia is next and is in a rush to upscale Twilight because her magic is fading, hence the seemingly rushed wings. A sign of Celestia's or the Tree's desperation. Then the Tree is trying to upscale Starlight into the new Friendship "ambassador" when Celestia hands over power to Twilight.

The Map is an extra effort of the Tree to handle the sped up timing because of the Sister's error in leaving the Everfree Castle. It would seem the Sisters/Tree have made a timing miscalculation because the Sisters left the benefits of the Tree when going to Cantelot.

The Tree is panicking.

The writers did nothing wrong.

The Tree is fully aware of the world (or large parts) it would seem that the societies are submitting to a dictator who will leave you be in minor matters and freeze you to death in major matters where you deviate. It is now controlling a dragon, so is it expanding it's reach? Is it like a parasite?

I am reminded of nature where atoms, become molecules, become cells, become animals. This is a process of unifying lower elements into higher forms. So the Tree could be co-ordinating a easily mergeable (stay harmonious cucks!) group of beings into a matrix of a newer more complex life. Havent we seen the roots of the Tree reach across vast distances?

Why does the sun and moon need magical movement? The Tree grows out of the planet… is there something pretend about the planet and sun/moon? Why is a controlling Tree in a forest where chaotic life is allowed? Why is it called Ever Free … is the "harmonious" rest of Equestria not free? Is Harmony not freedom? Is freedom anarchy and the Tree wants the opposite, controlled harmony? The Tree is authoritarian, and the ponies are cute because they have evolved to avoid Windigos, controlled evolution. And the ponies themselves control nature, so they can't exactly complain when the tree controls them.

I have identified who the agency is behind the Tree. It is very obvious in retrospect.

Lets consider Rarity and her element Generosity, but her flank is crystals, she is attracted to rocks/crystals and makes dresses with crystals. This seems to be a mishmash of ideas. What does Generosity have to do with crystals (or dress making)?

The Tree is not a tree, it is a crystalline structure. Twilight's new castle is crystals, made by the crystalline Tree. The Crystal Empire is a empire because? Because crystals. The Crystal Empire turns ponies into crystal ponies (but they weren't crystal ponies when Sombra was in charge). King Sombra, an agent of the crystal conspiracy?, had the power to raise up crystals from the ground, or a corruption of crystal power?

The Elements of Harmony are crystals and are a primary magic source, the Map is crystals, Twilights castle is crystals, dragons use crystals as food. Spikes immediate love of Rarity is an instinctual recognition that Rarity's purpose is to obtain and spread crystals, called "Generocity" in the Crystal Conspiracy double-speak.

Twilight is an avatar of the Tree, and an therefore an avatar of the Crystal Conspiracy without recognising it. With crystals being a primary energy source the prisming effects are put to use to project power. Twilight as the Tree's/Crystal's avatar is the lens that focuses the power of the Main 6 into a larger whole, the Friendship rainbow laser. We tend to think the concept "Friendship is Magic" is about friendliness being a euphoric experience, but what if it is literal, that is, empathic connections provide pathways for greater power projection on to the world. These empathic pathways are the formation of a biological crystalline matrix. And since this power projection is initiated by the Map, by the Tree, by the Crystal conspiracy it is just a part of the take over process. Replacing the Sisters on the throne with the Crystal's avatar, Twilight, the Crystalline Conspiracy conquers Equestria.

Harmony then is making the ponies fit together sufficiently to become a crystal like interconnected group. And Starlight Glimmer was a earlier attempt at this crystalline unity based on the assumption that crystals can only form with exactly alike components slotted together.

The subsequent attempt at take over is to keep individuality and slot it all together more like a puzzle than a crystal. The Map would rule the kingdom, the Crystals rule the map.

And the Windigo threat when you step out of line is the act of crystallising you.
